I've noticed that every time I get on the ELL at shadwell, It sounds like theres an underground river flowing with a strong current. Is this some sort of flood relief sewer? or drainage system?

The water you can hear at Shadwell is a spring that never ceases. In fact IIRC it is the 'Well' from which the place gets its name.
All the stations on the ELL Shadwell to Surrey Quays inclusive have pump houses which operate 24/7. These used to be monitored from the old Canal Junction cabin but I would assume that function is now performed by the depot control centre.

Adding to what Q8 said Wapping to the south was marshland until it was drained in the 16th century and had an inlet from the Thames so I'm not suprised that it has 24/7 pumping.
I don't venture out much on the ELL but Canada Water had plenty of water seepage problems where the new station box structure built for the JLE interfaces with the old brick tunnel.
